I wouldn’t use “accepting” and “through” here. Also, it’s better to refer to “payments” in general instead of “the payment” that you’re talking about. In other words, use the plural “payments” instead of “the payment”.

Here are a couple suggestions: Do you accept credit card payments?  I would like to know if you accept credit card payments.

The reason behind my call is that I want to figure out what’s going on with an invoice.

I wouldn’t use “reason behind my call”. I would, also, suggest saying something else other than “I want to figure out what’s going on with this invoice”.

Here are two suggestions: I’m calling because I have a question about an invoice.  The reason that I’m calling is that I have a question about an invoice.

If you have a few minutes, can we discuss about this invoice?

I would not use “discuss” here. It’s better to use “talk about”. Also, you can “discuss something about something”, but you can’t “discuss about something”.

So it’s possible to say, “There’s something about this invoice I want to discuss” but not, “I want to discuss about this invoice”.

Here are two possibilities:

If you have just a few minutes, could we, please, talk about this invoice? If not, I can call back at a more convenient time.

I would like to ask you about invoice number 105672. If you have a few minutes, could we talk about this?

Now that I’m understanding your problem you’re having with this invoice, I am resubmitting it for you.

There’s a better way to say this. Also, I wouldn’t use “understanding”; it’s better to just say “understand”.  The same thing goes for “resubmitting”; it’s better to say “I’ll resubmit it”.

Okay, thank you for helping me understand this. I’ll resubmit the invoice for you. Oh, I see. I understand now. I’ll adjust the invoice, and resubmit it by the end of the day.
